Sabah coral reefs are under constant threat and stress due to destructive fishing and other destructive fishing methods which is widespread throughout the state waters. This thesis presents the results of Line Intersect Transect method which was converted to r-K-S ternary diagram. This study was conducted at Pulau Gaya and Tanjung Aru. The dominant species at both sites are different where coral massive are the dominant species at Tanjung Aru while Acropora sp form corals are dominant at Pulau Gaya site. The Tanjung Aru reef is under stress and it requires attention if this reef is to recover through the as the Mortality Index value is more than 0.3. High mortality indicates high concentration of dead coral with algae. Pulau Gaya sites are relatively more diverse than Tanjung Aru sites because the average Diversity Index for Pulau Gaya is more than 2.0. Mortality Index for Pulau Gaya are ranged from 0.13 - 0.23 which is lower than Tanjung Aru sites. Without the minimization of human activities that disturbs the reef, any conservation effort of management method will be a waste. To ensure a positive recovery of the Tanjung Am reef, minimization of negative impacts and management method according to the reef condition is required.
